I would definitely like to know the answer on how to fix this.
Multiple people on my team have upgraded their Centrify installed Macs from 10.11 to 10.12.
The upgrade goes fine. Well, other than the fact you can't login and then have wipe and restore your system.

Sorry to hear you are running into an issue upgrading from 10.11 to 10.12. Can I ask you the version of the Centrify agent ran before the update? Are you able to login as a local admin at all? If not, I would recommend trying the following steps (even if the KB article was written for upgrade to High Sierra):
